The patch you linked to is for the Pages box. What you need to change is line 872 of wp-admin/includes/nav-menu.php, from:

$per_page = 50;

to:

$per_page = 500;

Then you'll have all your product categories in the same list (hello scrolling!) and the hierarchy should show correctly, if the ticket you linked to is correct.
